In a game that looked destined for a draw, a quick-thinking Messi found room down the right flank before playing a one-two at the top of the box and firing home past Jan Oblak to silence the Wanda Metropolitano crowd with just a handful of minutes remaining.
Barcelona are next in action on Saturday when they host Mallorca at the Camp Nou. Atletico will visit Villarreal on Friday.
